How to choose and rotate cleanroom disinfectants
A single disinfectant is not enough in a GMP cleanroom. This guide explains how to select alcoholic and sporicidal agents, build a rotation plan under EU-GMP Annex 1 and prevent the build-up of resistant microflora.

Cleanrooms combine two classes: alcoholic surface disinfectants for daily routine and sporicides for periodic use. Isopropanol (IPA) and ethanol act quickly against bacteria and enveloped viruses, but they have one gap: they are not effective against bacterial spores.
That gap is closed by sporicides such as hydrogen peroxide, peracetic acid or sodium hypochlorite. They destroy even resistant spores, but need longer contact times and can leave residues that have to be removed.
- Isopropanol 70 %: fast routine disinfection, evaporates residue-free, not sporicidal.
- Hydrogen peroxide (H₂O₂): broad spectrum including spores, breaks down to water and oxygen.
- Peracetic acid: strongly sporicidal at low concentration, note corrosivity.
- Quaternary ammonium compounds (QAC): good wetting, bacteriostatic, often a complement.
Why and how do you rotate the active ingredients?
EU-GMP Annex 1 requires that more than one type of disinfectant is used and that a sporicide is applied regularly. The purpose of rotation is to alternate different modes of action so no tolerant microflora can establish itself.
The exact cadence depends on the cleanroom grade and the monitoring data. Grades A and B use a sporicide more often than C and D. What matters is that the switch is documented and effectiveness is confirmed by environmental monitoring.
What matters for selection and application?
Sterile areas need filtered, double sterile-bagged packs (aseptically filled, gamma-irradiated). Check material compatibility, validated contact times and whether residues after the sporicide must be removed with sterile IPA or WFI.
- Require sterile filtration and sterile packaging for grades A and B.
- Respect the contact time: the surface must stay visibly wet until the time has elapsed.
- Check material compatibility - peracetic acid and hypochlorite attack stainless steel and seals.
- Wipe off sporicide residues with 70 % IPA as scheduled.
- Document batch-wise efficacy testing and the expiry date.
Frequently asked questions
Why is 70 % isopropanol not enough?
IPA acts quickly against bacteria and enveloped viruses but is not sporicidal. Without a periodic sporicide, spore-forming organisms can accumulate on surfaces.
How often must a sporicide be used?
It depends on the cleanroom grade and the monitoring. Critical grade A and B zones often weekly to monthly, C and D less often - GMP requires a documented, risk-based plan.
Do you really need to rotate disinfectants?
EU-GMP Annex 1 requires more than one type of active ingredient and regular sporicide use. Alternating modes of action prevents the selection of tolerant microorganisms.
Why dilute with WFI instead of tap water?
Tap water brings its own microorganisms and hardness. For the sterile area, concentrates are diluted with WFI or purified water.
